1. Device information
The GridION Mk1
The GridION is a compact benchtop device designed to run up to five MinION or Flongle flow cells. Each flow cell is independently addressable, meaning that experiments can be run concurrently or individually. Integrated compute in the GridION enables real-time data streaming and analysis.

3. Installing and powering on the device
Preparing for installation
Before you install the device, the following must be available:
- 1x Ethernet cable (1 Gbps)
- Ethernet port providing outbound-only access to the internet over port 443, and TCP access to AWS eu-west-1 IP ranges listed here for EPI2ME analysis
- Outbound-only access over HTTPS/port 443 to 52.17.110.146, 52.31.111.95, 79.125.100.3 or DNS rule for ping.oxfordnanoportal.com for telemetry feedback
- Outbound-only access over HTTPS/port 443 to 178.79.175.200 and 96.126.99.215 or DNS rule for cdn.oxfordnanoportal.com for software updates
- 1x monitor (HDMI/DisplayPort compatible)
- 1x appropriate monitor cable
- 1x USB connected keyboard
- 1x USB connected mouse
- Optional: UPS solution with C14 cable
Recommended laboratory location
- Place the device on a strong, clean laboratory bench
- Ensure Ethernet and power connectors are in close proximity
- Ensure power socket is easily accessible should a disconnection be required in case of emergency
- Sequencing should be carried out at a room temperature of +18°C to +25°C
- Allow 30 cm clearance to rear and sides of the device
- Do not cover any ventilation grilles
- WARNING - The rear of the device will heat up during operation
Unpack the device and place it on the bench where it is to be run.
Attach all the required cables to the device using the diagram below to assist.

Please note that on older versions of the GridION, only the USB ports on the back of the device are USB 3.0. The ports in the front of the device are USB 2.0, and are not recommended for data transfer.
Connect the power cable to your mains/UPS solution. Use the mains cord supplied, or a suitable approved and rated power cord. Ensure the device is connected to a protective earth mains supply. Turn the power source on.
Press the power button. A blue light will appear in the middle of the button. The screen will show a loading page, followed by a login screen.
Double-click the MinKNOW icon located on the desktop to open the MinKNOW UI.
We recommend users to log into the MinKNOW software using their Community credentials.
To log in, you must be connected to the internet.
From here, you can also change the language in the user interface in the bottom right corner.
You will be prompted to enter your email address and Nanopore password:
If you experience login issues, please visit the Community Support channel (https://community.nanoporetech.com/support) and use Continue as guest for temporary use.
Select the sequencing device in the Connection Manager to connect to the computer.
You will be taken to the Sequencing Overview, displaying the connected flow cells or CTCs.
4. Network settings and connection

Changing your network configuration
The network parameters for your GridION must be suited to your local network.
WARNING! Changing the network parameters on your GridION may leave your device non-functional.
If you are uncertain about which parameters to use to configure your GridION network settings, please contact your IT department.
Networking requirements
GridION uses a 1x1 Gbps Copper interface for connecting to your local infrastructure. This has a single port with the IP address configured to DHCP by default (however static IPs are configurable). This connection will be used for:
- Sending telemetry* information to Oxford Nanopore Technologies.
- Receiving software and firmware updates to the device
- Streaming biological sequence data to your local storage infrastructure
To implement the GridION into the local infrastructure, all appropriate cabling must be provided by the customer.
* Telemetry contains metadata about the settings and conditions of a sequencing run. Nothing specific about the genomic content of individual reads is included - only generic information is logged, such as sequence length and q-score.
Configuring your network
If you want to connect your GridION to a single network, you should use the user interface
To configure your GridION to connect to multiple networks, open a Terminal window and enter:
ont-network-settings
The options for this script are:
--dhcp
- Optional - Use DCHP and removes need for all other features except for the interfaces, bond and overwrite
--address ip_address
- Required - IP address of the GridION
--subnet subnet_mask
- Required - Subnet mask for the GridION
--gateway gateway_address
- Required- Default gateway for the GridION
--dns DNS_server1,DNS_server2
- Required - DNS servers for the GridION
--search your_domain
- Required - Your domain suffix (e.g. yourcompany.local)
--overwrite
- Optional
--help
- Details the options above
To update the settings, you must run the suitable command from the above options with the --overwrite
flag and reboot the machine.
Validate the IP address
To validate that the IP address has been set correctly using a static or DHCP address, you can use the command: ifconfig
The returned information will contain the IP address for the Ethernet link, as below:

5. Changing the default password and hostname
Navigate to the host settings to open Device settings.
Click Reset password in the System box.
In the Change Password dialogue box, enter your current password, followed by the new password.
Click Reset Password to confirm password change.
(Advanced) Changing the default hostname
- If you need to update the hostname of the device, run the following command and replace the
<new_hostname>
portion with your desired hostname (omitting the angle bracket characters<>
):
sudo -S hostnamectl set-hostname <new_hostname>
- Power cycle the device by shutting down with the following command, then press the physical power button to turn the device back on:
sudo shutdown -h now
6. (Advanced) Updating the timezone and setting a local NTP server
To update the timezone:
First find the correct timezone name by typing the command:
sudo timedatectl list-timezones
Then change the timezone using the following commands:
sudo su -
Timezone="Europe/London"
timedatectl set-timezone $Timezone
systemctl restart systemd-timesyncd
To set a local NTP server:
Note: this requires NTP/port 123 access if using an external internet time server.
Enter the following commands:
NTPserver="ntp.ubuntu.com"
timedatectl set-ntp false

Some error messages may appear, however these can be ignored. You can check that the process has worked by typing:
timedatectl status
Note: it may take several minutes to sync with the NTP server.
7. Hardware check

Hardware check
A hardware check must be performed on all new devices or when software has been updated. This uses the Configuration Test Cell(s) (CTC), that come pre-inserted into your device in place of flow cells.
Note: If using a Flongle Flow Cell, we recommend regularly checking the Flongle adapter by inserting the empty adapter and completing a hardware check. For checking the device or flow cell position, use a MinION CTC, even if a Flongle Flow Cell will be used for sequencing.
Load the five configuration test cells (CTCs) into the GridION positions X1-X5. All five positions will turn green as the CTCs are recognised.
Navigate to the start homepage and click 'Hardware check'.
Select all the flow cell positions and select 'Start' to begin the checks.
Using MinION flow cells on a GridION:
You will be automatically navigated to the Sequencing Overview page.
A loading bar appears under the flow cell during the checks.
This example is a Flongle CTC (loading bar highlighted in red).

The hardware check will complete after approximately one minute.
Hardware check pass is indicated by a green check icon.
An orange check icon is a fail.

If the hardware check fails, remove and reinsert the CTC, and run a hardware check again. If the check fails for a second time, please contact Technical Support via email (support@nanoporetech.com).
8. Flow cell check
Flow cell check
We strongly recommend performing a flow cell check before loading a DNA or RNA library to assess the number of pores available.
Oxford Nanopore Technologies will replace any flow cell that falls below the warranty number of active pores within 12 weeks of purchase, provided that you report the results within two days of performing the flow cell check and you have followed the storage recommendations.

GridION X5 LEDs
When a flow cell is inserted into a device, the flow cell position indicator LED will light up a colour depending on the condition of the ASIC on the flow cell. The application-specific integrated circuit (ASIC) is connected to the sensor array and measures the ionic current flow across the nanopores.
- Blue: No ASIC is detected on the flow cell
- Green: ASIC is detected
- Red: There is a problem with the ASIC
Navigate to the start homepage and click 'Flow cell check'.
When you see the flow cell type and the flow cell ID is recognised, click 'Start' to begin.
This example is on a GridION device:
Note: For Flongle, the flow cell ID must be filled in manually.
You will be automatically navigated to the Sequencing Overview page.

Flow cell health indicators
The quality of the flow cell will be shown as one of the three outcomes:
Yellow exclamation mark (Flongle flow cell): The number of sequencing pores is below warranty. Take the flow cell out of the device, re-insert it and run a flow cell check again. If the flow cell is still below warranty, contact support@nanoporetech.com
Green tick (MinION flow cell): The number of sequencing pores is above warranty.
Question mark (PromethION flow cell): A flow cell check has not been run on the flow cell during this MinKNOW session.
Note: The indicator of quality will only remain visible during a MinKNOW session. Once the MinKNOW session has ended, the status of the flow cell will be erased.
9. Sequencing and monitoring the experiment
For instructions on how to set up a sequencing experiment and how to monitor the progress of the experiment, refer to the MinKNOW protocol in the Nanopore Community.

File manager
Data can be managed and transferred from the file manager tab on the host settings.
Navigate through the tabs to view the data stored:
- Internal tab: Data stored on the connected sequencing device (MinION Mk1C, GridION, PromethION)
- Removable tab: Data stored on a connected removable storage device e.g. USB drive
- Network tab: Data stored on a connected network drive. The network drive must be mounted prior.
To remotely access the device as a shared/network drive:
Navigate to device settings and switch the Share toggle on.
A new window will open to create a password for security.
Click Set password, and after a few seconds the share toggle will be active.
Data will now be able to be shared and accessible on different networks.
Note: The image above is an example of sharing on a GridION. On MinION devices, 'minit' will appear and PromethION devices will show 'prom' when active.

To stop sharing, click the toggle to turn off.
Note: The password will be removed and must be reset when sharing is turned back on.
To manage data between the internal, removable and network tabs:
Switch the Select toggle on to open the greyed out options Copy, Move, Delete or Rename in the bottom right corner.
Select a folder or file to use the options in the bottom right corner.

To use Move and Delete, select a file and choose an option to either move or delete.
Click either Copy or Move to open a new dialogue box with a list of all the drives accessible to the device.
Note: a USB drive or SD card plugged in will appear under the Devices folder.
Click on a drive to open and navigate through the file directory to choose destination. Click either Copy or Move to confirm action.
New directories can be created from the device GUI using the New Directory icon.
Click the icon in the bottom right corner to open Create New Directory and type in a directory name. Click Create.
Disk management
Navigate to Device Settings to view available disk space on the device. Any peripherals plugged in, including USB, can be ejected using the Eject option.
A network drive can also be connected to the device by selecting Add Network Drive and filling in the required credentials for connecting using a Samba (SMB) server or a Network File System (NFS).
11. Closing MinKNOW and shutting down on GridION
Shutting down your GridION
The GridION's computer requires a stepwise, processed shut down, otherwise you may face problems e.g. when recognising flow cells.
Follow the instructions in this section to ensure you do not face errors with your GridION from incorrectly shutting down your device.
Ensure none of the flow cells are running an experiment.
An indication no experiments are running is the lack of an experiment status bar beneath individual flow cells.
Navigate to Device Settings and click 'Shutdown'.
Turn off the device at the mains supply, if you are using mains power.
If connecting to a device remotely using a computer not directly connected to the device, close down the MinKNOW application window.
12. Updating the software via the UI
Overview
MinKNOW is the software used on nanopore sequencing devices. The software is described in more detail in the MinKNOW Technical Document. The MinKNOW Protocol provides instructions on how to use the software.

Updating the software
Oxford Nanopore Technologies will post a release note when new software or updates go out via the Nanopore Community.
We urge users to update as soon as reasonably possible after the release has been made available.
Note: Please check the information for firewall access to the necessary IP addresses and ranges in this section.
Users will not be able to update their device if connected remotely or if a run is in progress.
Firewall settings for Oxford Nanopore Technologies' devices
The Oxford Nanopore Technologies software will require access to the AWS IP ranges currently listed here:

Access to the following IP addresses is also needed:
178.79.175.200
96.126.99.215
Plug an Ethernet cable into the Ethernet port and connect to the network.
A dialogue box will open when a new update is available.
Select Get Update to update the device software automatically.
Updates may be skipped. However, we recommend to update the device as soon as updates are available. Some updates will be mandatory to use the device and are unable to be skipped.
Note: For MinION Mk1B, clicking Get Update will open the Software Downloads page on the connected computer for you to download the updated MinION software.
You can also update the device from the Software page of the Host settings.
Navigate to Software in the Host settings and click Get Update to open the installer window.
An update button will only appear when a new version of the software is available to download.
Note: For MinION Mk1B devices, clicking Get Update will open the Software Downloads page on the connected computer for you to select and download the updated MinION software.
Select 'Get update'
Click Install Update in the installer window to download the new update.
A change log for the update is available in this dialogue box.
Wait for the software to update; this may take several minutes.
After the update has completed successfully, complete a full power cycle to reboot the device.
Check the software version number under 'Current version'.
13. (Advanced) Updating the software via the Terminal
Obtaining the latest updates
After successfully checking the hardware you should update to the latest software release. This can be completed by entering the following into the terminal:
sudo apt clean
sudo apt update
sudo apt install ont-gridion-release
The default sudo password is grid
, this should be changed to ensure the security of your device.
Once these commands have completed successfully without errors please turn off the device using the command before turning on again to complete a full power cycle:
sudo poweroff
Updating the device in the future
Oxford Nanopore Technologies will post a release note in the Nanopore Community when new software or updates to the device go out.
We urge users to update as soon as reasonably possible after the release has been made available.
Keep the device up-to-date with Linux security updates, in line with advice from your local IT department.
Note: It is specifically required that you make outbound-only access to the internet over port 443 to enable updates through your network Firewall.
14. Downloading the ISO image and burning it to a USB drive
Overview
The below instructions can be used to create a bootable USB drive that can be used to rebuild the OS on your device.
These instructions are for users who did not receive a USB drive with the ISO image. If you have received a USB drive, proceed to the next step: "How to boot from USB".

We strongly recommend transferring your data to backup storage even if you select an option that keeps the data. This is because ISO rebuilds can be corrupted halfway through (e.g. due to a USB disconnection, power cut etc.).
Download the ISO image from the link below:
Burning the ISO image to a USB drive
Appropriate software for burning the ISO image is:
- Rufus on Windows
Note: The alternate ISO burning tool balenaEtcher does not work for our ISO image. You will need access to a computer running Windows and may need Administrator rights to install the Rufus software.
When burning the ISO image, use the below settings (it must use an EFI/GPT boot):
- Partition scheme: GPT
- Target system: UEFI
The USB drive should have the below specification:
- Must be 32 GB or larger
- USB 3.0 recommended
- UEFI boot option must be used
Note: We recommend flashing two USB drives with a different vendor as a backup. Common USB drives can fail to reimage devices with no obvious root cause.
15. How to boot from USB
Power off the GridION.
Insert the bootable USB into the USB port with the blue interior on the back of the device.
For serial numbers GXB01xxx or GXB02xxx, follow instructions a. for step 3. For serial numbers GXB03xxx, follow instructions b. for step 3.
Power on the GridION.
a. When the ASRock screen appears, press F11 to enter the Boot Menu. Choose the UEFI USB boot option using the cursor keys. Press Enter Setup.
b. When the ASUS screen appears, press Del to enter the Boot Menu. Using the mouse, under Boot Override click UEFI: [USB name] [USB information]. This will trigger the next menu to appear.
On the following screen, ensure that “Customer Factory Reset image” is highlighted. This option will detect your installation and try to keep network configurations, hostname and /data partition. Press "Enter". We recommend backing up data before proceeding with this step wherever possible.

You will see the screen below. Select “Standard Installation". A confirmation prompt will appear; select “Okay”.
Note: The blue desktop may fill the entire screen. You can press Esc
to view the menu in the default browser.
The following screen will appear and the progress will be shown on the progress bar. The entire process may take ~1 hour to complete.
Note: It is normal for the system to restart multiple times.
You may also see the screen below more than once following some reboots of the device; the GridION may appear stuck here but should proceed after a maximum of 30 minutes. You do not need to interact with the device while the rebuild is taking place even if this screen appears.
Once the rebuild process has completed, the standard login screen will be displayed. After logging in, you will see the MinKNOW icon on the desktop. If the MinKNOW icon is not present, carry out one final power cycle.
Any previous changes to the device password will have defaulted back to grid
. If you need to update the default password, follow the instructions here.
Open MinKNOW and check that all flow cell positions are detected. If not, carry out one final power cycle.
16. Completing the restore
Eject the bootable USB by going to the File Explorer and selecting the Eject icon next to the USB device.
The keyboard and mouse may take several minutes to be recognised by the device during the first time booting up.
Press Ctrl+Alt+T to open a terminal window.
If your hostname has not been maintained through the restore process (it should be visible on the command line), type:
ont-gridion-serial set GXBXXXX
where GXBXXXX
is the serial ID as included on the label on the back of your device.
Press Enter.
Type "bash", then press Enter to confirm that the hostname has been set.
Configure your network.
A script has been written to help you to configure your network. Open a Terminal window and enter:
ont-network-settings
The options for this script are:
--dhcp

To update the settings, run the suitable command from the above options with the --overwrite
flag and reboot your device.
Open MinKNOW and check for software updates, or check for updates in the terminal:
sudo apt update
sudo apt install ont-gridion-release
ont-system-test
(not available on some ISO images)
ont-validate-install
You should see the following message if the installation was successful:
All Packages installed and nvidia is happy, so resetting ont-restore-apt
If the installation was unsuccessful, run the following commands:
sudo apt update
sudo apt dist-upgrade
sudo ont-validate-install
sudo reboot
If the issue has not been resolved after a reboot, contact Technical Support at support@nanoporetech.com.
17. If problems are encountered
If the build process does not restore your machine correctly, go back to "How to boot from USB" and proceed from step 4 with the alternative instructions below.
Press Enter once the UEFI option is chosen, then ensure Format disks and lose /data is highlighted. This option will reset all disks and rebuild your whole system, and will require you to manually set the hostname once building is complete.
The rebuild process will now blank all of the system’s disks and then reboot. Proceed with the installation as described from step 4 selecting “Customer factory reset”.
If the screen in step 5 in "How to boot from USB" does not appear, and instead you see a black screen with white text, reboot the GridION (hold the power button for a few seconds) then proceed from step 3.
During the process to blank all of the system’s disks, the following screen will be visible showing either ASRock or ASUS with a scrolling circle. This process may take time to complete and be following by a reboot.
If you chose one of the standard reset options (i.e. anything except secure wipe) and the GridION crashes or produces an error during the reset process, perform a "secure wipe".
The final "secure wipe" option will lose data and wipe the hard drives completely to a known state. If your GridION is unable to boot up even after "secure wipe" and a subsequent customer factory reset, contact Support (support@nanoporetech.com) as this may indicate a hardware failure.

In most cases where troubleshooting is required, we recommend exporting your logs and sending them to Technical Services.

The Nanopore support hub can also be accessed directly from your MinKNOW UI.
In the top right of MinKNOW you will see the "Help" option:
Clicking this option will bring you to a page with a link and a QR code:
On larger devices such as the GridION and PromethION 24/48, and devices such as the MinION Mk1B/Mk1D and P2 Solo, clicking the link will directly bring you to the Nanopore support page.
On devices such as the P2 Integrated and MinION Mk1C, you will be able to scan the QR code with another device, or type in the shortened URL on another device to quickly reach the support hub.
To export logs:
For the PromethION 24/48, PromethION 2i, GridION and PromethION 2 Solo connected to a GridION:
- Click Export in the Export Logs section.
When you have successfully exported the logs, you will be notified of where they are located below the button. The logs will be downloaded as a TGZ file in the logs directory.
You can change the location of the logs by using the file manager, where you can easily retrieve them without needing SSH:
- Click on the file next to Logs exported to: in the Export Logs panel. This will open where the logs are located in the File Manager of MinKNOW.
- Use the control panel in the lower right corner of the File Manager to move the log files.
If the PromethION 2 Solo is connected to a stand-alone computer
Log files for each sequencing experiment can be found in:
Windows C:\data\logs
Mac OS X /private/var/log/MinKNOW
Linux /var/log/minknow
To remove logs and temporary data:
In the "Help" page, click Clean up in the Clean Up Files section and confirm in the in the pop-up.
Note: Run data will not be deleted. Logs and temporary data will be removed.
To repair device issues:
Click Run repair in the troubleshooting section of the Help page and confirm in the pop-up. MinKNOW will attempt to repair the following issues:
- Ensure required directories under "/data" exist and have the correct ownership and permissions
- Ensure required files under "/data" have the correct ownership and permissions
- Ensure the GPU is working at maximum performance
- Ensure that Bluetooth is disabled
